I have Cat 42 #605 and the same Raymarine ST6001 Pilot and Compass. The compass is mounted facing aft on the centerline of the boat just aft of the mast under the settee in the main salon. It is on the bulkhead just above where the spare table aluminum legs are stowed. There is no steel nor any ferromagnetic material in the area. I just swung the compass this week as I had the control head software updated by Raymarine. The compass works great now with 1 degree of deviation. Unless you also swing the binnacle, there will always be noticable disagreement between the 2 on certain headings. Don't expect these to completetly agree with your GPS either. There will always be a few degrees difference, one way or another on different headings, sea conditions, and angle of heel. On some headings they all almost agree. On others they are off by 3-5 degrees.
Follow the owners manual. If that still does not work, the guys at Raymarine may have answers.
Not being on the centerline could be part of your problem, but it may have worked OK for others.
